While I drive an '06 Miata, I'll bet there is no dip stick for a Mazda 3 with a five speed manual, same as there is no dip stick for a Miata 5 or 6spd manual.
To check fluid level, you have to get under the car and remove the fill plug on the tranny, which is above and to the front of the drain plug.
Stick your finger in the hole and see if the fluid is up to the lip of the hole. If it is, then it's full. You should make this check with the tranny cool. If the fluid is down, unless you have a small fluid pump or are willing to try to fill it with a funnel and plastic tubing, take it to the dealer and have them do it.
Important:
This info is for a Miata manual tranny. I don't know for certain if a Mazda 3 manual is the similar or not, but I'm betting it is.

As the MX-3 uses the same basic drivetrain as my SO's '89 323, I'll tell you where it is on that, which make lend some insight.
It's on the end of the speedo cable -- swear to god, dumbest thing I've ever seen. You need to pull the 10 mm bolt holding down the collar for the speedo cable, pull the speedo cable gear assembly out of the transmission, and check to see where the fluid is, using the gear assy as the dipstick. I'm not making this up, it's from the factory shop manual.

As the others have said, you should find a larger nut (19 or 21mm or so) on the side of the tranny, and one on the bottom. As Chet95 said stick your finger in there and if you feel fluid it is fine. If not and it has been a while, look for a similar nut on the bottom of the tranny and drain and fill with the spec'd amount. Then recheck again. Good luck. My son has a 93 MX-3 GS, which he is just learning to drive.
